They did a flush, and used something to clean out the transmission before putting in the new fluid... I paid 214$ for this, very satisfied. Really glad you put this up. I've been trying to find a pic of the flowers blacked out on a vehicle. Looks good. I'll be powder coating mine with a gloss finish this winter.Wanted to see if black stock wheels take the "flower" (as my wife calls it ) look away. Tried some duplicolor peel paint to see. Thanks @SHOdded, you're always quick to reply with your Yoda like knowledge!Ain't access to TSBs a wonderful thing LOL? TSBs are not, as a rule, covered by warranty unless explicitly specified. There are rare cases of warranty extensions such as in the case of brake boosters and APIMs. You have to look to see if the parts mentioned by the TSB are covered in your warranty.
Don't know if PCM calibration is covered under warranty. I suppose if it is required to fix a part that IS covered, then chances are good. Such as for an emissions-related issue.
I think the rule is that if the car is there for more than a day, you are entitled to a rental under Premiumcare (for covered work). I don't remember, but did you try escalating the matter with the service manager/dealership GM/owner? If you do, document everything, so if matters are still unresolved, you have a case to get Ford National Customer Service involved.
An alternative is to find a Lincoln dealership in your area, let them have a go at it. Maybe your insurance company will cover a rental in the meantime.
Having TSBs in hand when you visit the service center can be helpful also. Don't assume they know all that stuff off the bat, or look for anything but an exact match.

and yes they better fix it or I want my money back!That's really not all that bad. I would figure a bulb from a parts store is going to cost $4-$5 so Ford is charging about $10 in labor. At a rate of about $100/hour that's about 6 minutes of labor which seems plenty reasonable.And did they really charge you $16.39 to change a freaking brake light bulb?
