If I were to replace the factory head unit / CD player with a new unit, will the Volume/Seek buttons that fit into the dash by the spedometer still operate with the new head unit? Is there a wiring harness that might fit into an auxilary port in the new unit that will allow the buttons to work with the unit?

Simply put, no they will not.

Its a connector by itself that uses another plug in on the back of the factory head unit. I currently do not know of any after market head units that could utilize those buttons.

There used to be old Sony headunits that would hook up to the buttons. Those are long gone. The solution now is to buy a headunit with a remote, then buy a unit which will generate a IR signal to the headunit and hook the buttons up to it. Big bucks ($100-150?) for minimal gain.

Personally, I'm going to blank off those buttons someday.
