Why wont it start

I have a 99 ford tarus sho that I recently replaced the engine in. The one we replaced it with ran just fine before putting it in my car but however now it'll try to start but just won't. The theft light was flashing so I called and had someone come out to check the key and the key was fine but he couldn't get a read from the eecv and the theft light code is 1-6 which I'm pretty sure is the pats not connecting to the eecv. How can I fix this myself?

I don't know squat about third Gen SHOs, but did you leave the computer unpowered for a significant period of time, just in case?

Did you search for PATS in the V8 subforums (search function in top right, use MORE OPTIONS)? Here's a couple of search results that might be helpful:

Bad transceiver, or broken wiring, for example.

Did you use the original engine wiring harness that came with the car?
If you got an engine from a different year and used the engine harness from a year other than '99 it will cause issues like this.

IIRC, if they changed the ECU to match it with the motor year, it's possible that the PATS will not recognize the ECU too.

Its not the PCM, it is the C130 connector changes. I lost all OBD 2 on a 96/97 swap once.
