Why wont it start

I have a 99 ford tarus sho that I recently replaced the engine in. The one we replaced it with ran just fine before putting it in my car but however now it'll try to start but just won't. The theft light was flashing so I called and had someone come out to check the key and the key was fine but he couldn't get a read from the eecv and the theft light code is 1-6 which I'm pretty sure is the pats not connecting to the eecv. How can I fix this myself?

IIRC, if they changed the ECU to match it with the motor year, it's possible that the PATS will not recognize the ECU too.
