The water pump in my '93 is leaking. Does the 3L SHO and the standard V6 Taurus use the same water pump?

No. you have to remove them all. The lower cover has to be removed to get the middle cover off because of the overlap between them.

Yes make sure you get the order correct and not start yanking first. BTDT a long time ago and the plastic is much older now

You really only need the outer casting of the water pump rather than the whole part. The replacement kits usually come with the outer casing and a new gasket to mate it to the back case. All of the wear items are in the output casing including the seal and bearing. You should also plan to replace your timing belt while you are in there since you have done all the work to get to it. This is also a good time to replace the front crankshaft seal, camshaft seals and CID sensor if any of hose items are in need of care. We would previously replace the Crankshaft Position Sensor when doing these services, but that part has become a ghost.

You are correct in saying that the front half contains all the wear parts. However, to get it requires removing the four bolts that go through both halves. One can't remove the front half otherwise.

So the water pump to block O Ring gets disturbed, and will need replacing as it's probably pretty flat by now. The downtube and case half gaskets are included with a front half, but you will need this to get the O rings required for the block and crossover tube: Water Pump gasket set (Felpro) ES70425 $5 Autozone.

No. The SHO water pump is unique to just the SHO. Further more, the MTX and ATX water pumps are totally unique.

So if I have the wrong water pump, auto instead of 5 speed (1) will it still fit? (2) could it cause my over heating problem?

I doubt it will fit, but may be wrong. Take a look at these pics.

What the ATX pump looks like:

Note that the ATX pump has a large groove at the bottom that sticks out quite far. This is the groove for the CPS pigtail. Not present on the MTX pump as the groove is in the middle timing cover instead. I doubt highly that the ATX pump would fit behind MTX TB covers.

I'm having trouble understanding your second question. For it to make sense, you must have already installed the ATX pump. Which you haven't done per your first question.
