Alright guys I have a problem. When I give my SHO gas(like pinned) once the secondary runners open up past the 4000RPM, the car bogs down. I mean you can here the different tone in the engine and everything, but the car just seems to bog down, you can feel it. I check all my vaccum lines and everything is connected properly. I made sure all of the connections are connected and it appears that all of them are connected. I've taken the manifold off several times and I know how to do it. Any suggestions to what may be the problem? Also there are no check engine lights on or anything, I think it may be the clutch, but im not for sure, the plugs and wires and fuel filter have been changed recently as well!

When my MAF was dirty I found that when I would pin the car it would bog really bad and pretty much quit accelerating until I let off till about half throttle then it would start picking up again. It's easy to clean the MAF so you might want to start there and see if it helps.

a simple way to see if the secondaries are opening fully is rev the engine (from the throttle body) while watching the secondary actuators - they should open fully and hit the stop. Just be careful not to rev to high.

If the secondaries are opening correctly at 3950 rpm and the engine is actually losing power when this happens, it sounds like there is a fuel delivery problem. How old are the fuel pump and fuel filter? Since you have had the intake manifold off, there is a chance of a vacuum leak causing a lean condition.
