2016 SHO Moon roof not closing properly?

Some time in the last few months, my roof stopped closing normally. In the "closed" position it's sitting below the seal about 3/16", and leaks rain, wind noise, etc. I can push it up and it closes, but does the same thing the next time I use it.

The strange thing is, it easily opens upward as well as downward. so it's not like it's stuck.

Any ideas what could be the problem? Is there a sensor that can be misaligned or something?

The roof opening panel motor must be initialized when repairs are carried out on any part of the roof opening panel system, including: whenever the roof opening panel motor has been removed from the roof opening panel system, the roof opening panel glass has been removed from the roof opening panel system, the roof opening panel assembly has been removed from the vehicle, a new roof opening panel motor has been installed, a new roof opening panel glass has been installed or a new roof opening panel assembly has been installed.View attachment Roof Opening Panel Alignment (Sunroof _ Moonroof) - ALLDATA diy.PDF

This thing is leaking now. Ugh.


Have you had a chance to check for the actual closing of the roof? It took me a time or two to get the alignment just right to seal against leaks. With these short arms I had to have someone else activate it so I could see what it was actually doing and realized the back side upward movement was still a few hairs from being correct.

It's not flush on the front left corner. Plus I guess the drains might be clogged. Water is overflowing into the headliner, running down the a-pillar, collecting in the dash, and then running out into the floor where the carpet now smells rotten.

Wow, you should of just took it to the dealer. Spent 80$ months ago and wouldnt have any issues now.

Long story. Ford wanted $180 for the first hour, and if they couldn't fix it in the first hour, then another 180 for the second hour. Unless it needed parts, and they quoted me up to possibly $4000. F that.

So anyway, I got the leak handled by recalibrating it (thanks) and applying some $5 leak stop tape. Problem is, now my car smells like mildew, of course. Ford doesn't have the replacement carpet, and they want $350 for each of the front 2 pieces.

I found it on eBay for $190 per side, but it's not sho. Is there any reason why it wouldn't be interchangeable with an SEL or Limited from the same generation (says it fits 2010-2019)? Am I safe buying this?

Carpet-wise, I wouldn’t see why they would be different as long as it’s the same year. I could see different years having small differences but I would come to believe that as long as it’s the same generation they should be identical

The front left carpet arrived yesterday. Took under an hour to get the old one out and the new one in and everything back together, not counting some thorough vacuuming and cleaning.

And for the record, it was (obviously, in retrospect) a perfect fit even though it came off a 2010 Limited.

I'm glad I reread this thread as I made a huge rookie move: I pulled the sunroof glass to clean/**** my rails, clean/blow the drain holes, etc. only to realize that water was still pouring into the floorboard. (I could even see it saturate the front, passenger side of the headliner.)

As I just did this, I don't know if this was the fix but I definitely needed to re-initialize the motor to eliminate that step as the problem... we shall see.
