Where am I getting all this noise from?

Im quite sure that alternators dont click like you describe when they start to fail, they simply fail to charge the battery, plus alternator output is determined by how fast the engine is working, if the sound was related to the alternator physically it would change with engine rpm.

Did you disconnect the alternator like I said to try?

Just like to say Im having the exact same problems with my install. I also sliced open the factory 8 pin speaker wire line to connect the deck. Then all the wires were already connected to the amp from the previous owner. The problem is i'm getting a whine from the left front speaker-increases with higher rpm's. I hope its not the alt.
