After cleaning my intake manifold i noticed that there is a green pipe that runs from the intake back to the firewall that is broken. It runs alongside a red pipe that connects directly to the manifold. I just started the engine and its running fine. Whats the pipe for?

Red and green pipes? Are these "pipes" about 1/8" in daimeter? If yes, then those would be the vacuum lines from the intake manifold to the EGR servo and the servo to the EGR valve. You should be getting a CHECK ENGINE light and the 332 error code.

332 EGR did not open/respond during test or if memory code, did not open intermittantly

Ahh mine broke too.. Havent found a replacement tubing yet.. But an easy fix is to take the red plastic straw that goes to cans of WD-40, or PB Blaster. Then cut a little piece off and stick it in the green tube and connect the two broken halves this way.. Fits perfectly. Maybe a little tape to wrap around it. SDPatt is right you should get a CEL, but its a SHO, so how knows..

To repair the broken, plastic vacuum tubing to the EGR valve or the intake, just buy a bit of 1/8" ID rubber tubing and slip the two ends of the broken tube inside a 1" long piece of rubber tubing. Been there. Done that. (But not on my non-EGR car).
