OK .....welcome to my world of frustration for the moment.
Please keep in mind I'm a small woman....if I could everything myself I would cause then it be done correctly.

We took the old motor out. We did not drop the subframe, motor mounts on "new" motor. Can't line up the tranny with the engine. Do I take off motor mounts, is there a way to line it up without changing anything? According to the husband if it can come out without dropping the sub or taking off mounts it can go in the same way. Any suggestions, other than ignore the husband? Wishing I had the 30 days and the 500 now for sure, instead I'm left to stress about the husband messing something up hahahaha, not to mention the harness trouble I've had with different electric connections for the ignition coil block......still looking for the oil genie in the lamp if anyone's found him yet, thanks:)

So, you took the engine out of the top and left the trans in? It will be a huge pain in the butt to get it lined up. Make sure the alignment dowels are still in the old motor, and are in the same place on the new motor.

Your husband is right, if it came off that way, it will go back on..... but it will be a huge pain. I've always pulled the motor and trans out together, much much easier (even though you have to take the axles out).

Also, it would help if you had a jack under the trans and could jack the input side up, and put the motor in with the flywheel pointed down. But you have to get the angles just right on both. I can't remember if the torque converter has an offset hole on the fords or not, but you'll figure that out when you can't get the last one in....

No it's not a huge pain. All the accessories are off? Everything comes off the front end. And yes, take off both mounts. You can install and line those up after the engine in.

No accessories off actually.....just alternator really. Crankshaft damper pulley still on. He says he's at a loss now because it seems to be in just at a slight angle says he has the front all lined up but for some reason the firewall driver side corner is still gapped at 3/4 of an inch. He wants me to ask, since we've read something here about the torque converter being different from 93s / 94-95s, if there might be something like that holding us up. If the history I have to the car is correct, the motor I took out was made after 94, motor going in now is a 93, although produced in Nov 92. He says he's never had to work this hard to line up a motor and that's why he drives GM. I told him its a Yamaha get it right.............

Make sure the torque converter didn't come out. Sometimes they slide out a bit and are tricky to get back in.

Oh, it's an ATX.

Did you remove the torque converter from the transmission?

You have to get the studs from the torque converter into the holes in the flex plate. It might take rotating the TQ or the motor to line everything up right.

Torque converter in all the way he says, and studs are in. No we didn't take out torque converter. He says he has three bolts threaded he says that should mean the case is lined up. He says it won't squeeze together on the one side.... should we remove motor mounts now? I also checked to make sure there wasn't anything blocking that corner from dropping, no tools or anything, I suggested start over lol.......

If it is tight on the one side and 3/4" away on the other side, it is angled too much to squeeze together. You need to loosen the bolts on the "tight" side and pry that away a little so that it is not all the way on, and then the "open" side will be able to slide in. In my experience, you cannot have more than 1/4" of difference in the gap or it will not slide together.

When I did mine the little arched shaped bracket that attaches the trans to the engine mount was getting in the way and not letting things line up. Might want to look there.
