tps would be my next suspect, based on all you've done and the symptoms.

Engine coolant temp sensor? Perhaps it's dumping TOO much fuel becaues it thinks it's cold.

Check spark plug gap
Unplug the MAF and drive it. (it will resort to a slightly rich predetermined fuel map)

Gotta determine if the problem is spark related or fuel related.

I finally found the problem. It was my tweecer. For some reason when I load the 80MM Lincoln Mark VIII MAF it runs like crap. I know for a fact it's an 80mm Lincoln MAF so I will have to post in the tuning section to see if someone can help me figure out what is wrong.

I should have mentioned that I have a tweecer but I honestly didn't think it was related since I only changed MAF settings and TV pressure. I put the everything back to stock after installing the new PCM and the car ran great and then as soon as I loaded the 80mm MAF it started hesitating until 3k or so.
