I know that this is far fetched, but is there a way to stop the JBL raido from automatically turning down the bass when the volume goes up? The SHO has the sub from the factory, but I have to use a portable CD Player with a bass enhancment to make the bass the way I want it. Any ideas?

There's nothing you can do about it other than getting an aftermarket deck. The factory head unit uses automatic volume and compression circuitry to allow the system to not get distorted. That's all preset in the factory deck. The only other thing you could do is use aftermarket amps so you can adjust the gains, unlike the factory amps that don't have external adjustment. I use my system this way. I have it set so that when the compression starts to kick in, that's the maximimum volume that I personally want. Then if the volume is raised any higher, the compression kicks in. This is useful IMO to prevent blowing speakers from distortion. This way would take some tweaking time. But the easiest way is to get a new deck.

As others have said, only by replacing the head unit can you avoid this "muting" of the bass.

What you'll find though, is that with an aftermarket HU (that increases the bass linearly with volume) you'll be replacing the little 6.5" JBL driver more often thumb I know I have!

Good luck.
