Well at 8:30 last night I finally found out what the problem was. We had a number of problems that didn't add up. only three cylinders firing, check engine light not lighting, pin 41 not triggering relay & a few other minor oddities. About the time I was about ready to give up, I noticed that the computer serial number started with E5 and the motor/computer that came out of the car was a 1989 and should start with a E9. Everything worked as soon as he found the correct computer and plugged it in. He is not sure what the 1985 computer was from but he's got spare Ford parts everywhere.
