You maybe confusing the keyless entry with alarm. Alarms were offered only as a dealer add-on. Is the box you are refering to located in the trunk next to the jbl audio system. If so that is the remote/keyless entry module. There is a connctor located behind the trunk lining on the drivers side that can be shorted using a paper clip along with the correct sequence to reprogam your keyless remotes. I haven't done in years but I'm sure some one will chime in here and point you in the correct direction.

As far as the alarm I've got one and it's still in the box as I modded my car and it is no longer compatible/needed due to the PATS system.

Is there a Ford logo on the remote? If not, then you have a aftermarket alarm that should be located under the dash and the remote would have to be re-programed for the alarm unit.

If you do have the Ford logo on the remote - replace the batteries and then follow the steps in programming the remote for your car. I believe you have to jump 1 of the plugs in the trunk and turn the ingition key to on. If you seach for it (thread topic) - you will find it.
