Engine not running smooth, stiff shifting

It all started when i was with a friend one night, hes never been in a SHO before so i gave her some good throttle (not WOT), and took it up to about 6k, shifted kind of hard, and then cut it when i pulled up to a light. When i took off from the light the car had really shaky acceleration and it was pulseing. I took it real light on the car, but it continued to pulse especially at lower rpm's and when i went to the higher rpm's it seems like what it was only went faster but it was less noticeable. When i pulled up to the house and stopped in my road to let my friends car pull out i had it in neutral and the car would not go into any gear. After a little bit it finally slid into gear without me force it very much. I have only taken the car out twice after this, and when i first got the car it shifted like silk i could shift into every gear with one finger, but now it takes more force to get the car into any gear. I did lots of searching and reading and i did a test on the tranny by turning the car off and shifting every gear. With the car off it shifted like silk. When i open the hood and start the engine the idle seems too high. When the car first starts its up at 1500rpm's and after a while it goes down to a little lower then 1 grand rpm's. The idle is not rough at all. when i put my hand on the intake mainifold i can feel something out of wack, and i can feel other things shaking especially the ABS controller because i dont have the stock airbox anymore.

The car is a '90 MTX with less than 9k miles on the block, new heads and cams, same on a rebuilt transmission and clutch. I took the car to a friend of ours that owns a shop. He was amazed at the shape of the car, but when i popped the hood, he said the car could be missing and that he smelled fuel, and told me i might hae a leaky injector. I called the past owner i bought the car from and he put all new balanced and sealed fuel injectors in along with brand new fuel lines all over the car.

I guess buying a SHO with over 20k invested in it before hand is still not good enough to not have problems all over the place. I have a huge stack of sales reciepts from the original owner and the past owner. Thanks for your help everyone, and i hope i described the problem well enough.
