So last week I did a quick road trip to FL to visit family. The following morning I go out to take my brother for a spin and we find that both front windows (and the sunroof) have fully opened during the night. Anyone have that happen before?

I believe that is a Lincoln feature. I have even tried to enable Global Close in ForScan with no luck.Similarly, you can use the fob to roll the windows back up and close the sunroof if you press and hold the Lock button. It's been awhile since I used this feature, but I think you need to hold the button until the windows are opened/closed to your desired height. If you release the fob button, the windows and sunroof will stop in that position.

I have heard this multiple times as the reason. I am not sure that this is the actual reason. Bounce Back protection is noted in the manual. If you use the auto up feature from inside the car and put something in the way, when the window meets resistance, the window will stop and reverse some. If you do it with the moonroof, the glass stops.
