Use STUDS (about 80mm), not bolts, to align the water pump housing, pump to housing gasket, and pump.

In fact, this is the perfect place to use studs since there is enough room to slide everything on and off.

You don't have to worry about misaligning that "seems too small" o-ring on the housing that fits against the block

You don't have to worry about making sure that the gasket between the pump housing and the pump remains aligned (even if you don't use sticky gasket sealer) while you slide the water pump on.

I have no idea why they didn't design it this way.

If you don't like to permanently install studs, then after you finger tighten everything down, remove them one by one and replace each one with a bolt before moving on to the next one.
