Probably the drivers door weatherstip is needing to be sealed; I had that as well on another car; pick up some weatherstrip sealant, clean it up with rubbing alcohol and apply; should be good to go.
You do need to get at the mold though, as it will not only stink, but cause health problems; remove the carpet, steam clean.

Take it to a glass shop, they should be able to use a smoke machine to find the leak.
It isn't coolant is it?
Take your cowl off and make sure the black plastic shield is on correctly for the cabin air filter, if it's not on right it definately can leak into the car. The side flap usually gets broken off or lays flat instead of being bent over the side of the filter. It's a pain to get in correctly so people break them.
