Timing Question Running Really Rough

ya i just wanted to ask if there is anything else i should do or look for other than a tune up. ok i did the timing on my car lined up all the marks perfectly 12oclock for cams and 5 oclock for crank. it started right up when i was done but now i it runs really really rough like a really bad misfire or something. one thing i did do earlier is that i did pull out the lpm when the car wasnt started. and when i found out the mistake i did, i put the lpm back in. i dont know if i have to reset the idle but the battery died so i brought it to autozone and they charged it up for me in like an hour. the car did sit for like 2-3 weeks before i fixed cause of rainy days. there was a little oil in the spark plug well seals before the timing belt snapped. just let me know what u guys think or if there is any extra steps i need to take cause of it being supercharged.

Did you have the plug wires off? Sounds like you might have mixed up #5 and #6.
