After turning the steering wheel while the car is off, when the car is turned back on the sterring wheel is off centered but there is no problem with the alignment of the front wheels. Do you think I need a new rack?

Why would you be turning the wheels with the car off? I would make sure that all of the suspension is tight and in proper condition, also check and make sure the rack is tightly secured to the subframe.

Well I notticed this after a spun a bearing in my 3.0 motor. I was doing some stuff and didn't want to damage the motor anymore so I didn't start it. Once I got ahold of a 3.2 motor to do a swap, I started it up and drove and noticed the wheel being off center.

The steering wheel fits onto the column with a d shaped cutout in the wheel, and a corresponding d shaped shaft and a bolt holds it all together. On my car the D started rounding and I was getting similar problems that you are describing. The fix:
1. Remove the airbag
2. Remove the steering wheel (will need a puller)
3. Get some JB weld and coat the shaft and the d shaped cutout on the wheel.
4. Bolt the wheel back on in the correct position, ie. with the flats of the d's aligned
5. Bolt airbag back on and let the JB weld cure.
Since I've done this, I haven’t had the problem you described and it took some of the slop out of the column. Before doing this I checked and rechecked the column many times and I ultimately ended up here. I would just start you search here.

Did you remove the subframe during the engine swap? Moving the subframe will definitely affect the alignment (along with the upper strut mounts).

Nope only the motor and trans came out the car.
