I had the same issue with a CDR burned CD , and it was fine with a regular CD or FM stereo.

Does it sounds ok with a real CD?

The amp in the trunk is probably on its way out. Does the crackling go away when you put the volume to a higher or lower level? Does the stereo "pop" when you increase or decrease the volume?

is there anyway i can just shut down the factory amps and just use the head unit itself. it puts out enough power for the speakers that are in there????

From my understanding thats what the second connector behind your deck is for, one is amped and one is straight to the speakers, you can just switch to the others but don't leave the amps connected.
