I changed rod bearings this weekend, using the two stages of torque, but I'm now worried about my technique. I alternated between the two nuts, tightening each a little at the time, until both were at 25 ft-lb. Then I continued to do that until both were at 35 ft. lb. Is this the right way to do the two stage method? If not, what should I do about it now?

No worries at all, You just did what they call an over ****. The two stage method is used so that both sides will be equal, you went and did that and beyond.

That's what I do to ensure the rod (or anything requiring staged torque'ing) sets evenly before it is really clamped together. You can do as many stages as you want so long as you don't go over the highest torque setting.
