Do you have the Premium or JBL system? How was the previous system wired?

Two possibilities that I can think of:

1. You bypassed the amp(s) when you installed the aftermarket unit. If this is the case, the bypass harness has to be removed and the original ones need to be reinstalled as they were. (not sure if there is cutting involved or just plugging in a wire adapter set). This might result in lack of sound, since the amplification is done in the amp and not the head unit.

2. You wired directly to the amp(s) with the aftermarket unit and they have been damaged due to impedance mismatch between the aftermarket radio and the amplifiers. (The Ford systems run at different specs than "standard" equipment.)
