I believe the single biggest improvement you can make is a special y-pipe that has better flow than the stock version.
Other than that, I don't know what to offer. There is a hierarchy of changes that can be made to improve the performance of the SHO. Someone here will know them.
I will go out on a limb and suggest this is not your second best improvement for a stock SHO.
If it were done in conjunction with a lot of other things, it may well be a good thing.

Fix everything that's wrong with the car first, so you can actually enjoy it!

But a y-pipe would be first on the list of mods.

A ypipe is the first mod for a SHO , after you do a tune-up . Start searching old posts about how to start modding your Sho instead of just going down the list of mods you have heard about for other cars . ( I saw your post on exhuast manifolds too ) if you search you will find out in a few mins of reading that the stock manifolds are good for 500hp .

Our little motors are not like a 305 Chev where every little thing you do to them helps them out a lot. They are already at a high state of tune with a lot of matched components that work together to give surprising results.
When Shoshop was still around, I can remember they experimented with their best attempt at a header, and it ended up developing less horsepower than the stock cast iron manifold.
You already have a lot of mods, and if you have found them to have made an improvement, then maybe the intake would work out for you. But I would remember the Shoshop header story and be cautious. I would PM people who have seriously modified their cars and ask which combination of changes gave them good results. Snoop around the forum for these people (Phoenix, OffroadSHO and a host of others) and follow their advice.

this is the throttle body i have
its DNA MOTORING 80 mm throttle body

yea def pics, If you do in fact have that on your car mind telling us how much you spent on it ? Again I think if you do research before buying parts like that you would find out that the stock TB will flow well enought for 400 hp mustangs & boosted SHO's . I believe somone did a run of 69mm TB that added like 5 hp top end. I think even a moddified SHO engine would lose HP from that being installed. just my opinion but it seems to be what ive read/heard time and time again. More power to you thought for modding the SHO I think you would really like the car more if you focused on other places first, these engines breath pretty well from the factory.

The y-pipe is the best mod for the MTX. Once you have that, the ported intake with BBB is a good setup.

The SHO Shop was experimenting with extrude honing. First the intake was extrude hone and tested on the dynojet. Torque went up all across the power band. Next they extrude honed the exhaust manifolds. Torque dropped all across the power band. The consensus at the time for the loss in power had to do with the velocity of the exhaust gases were decreased by the extrude hone process and decreased the scavenging of the exhaust gases from the engine. There were a lot of discussion about fluid dynamics that was over my head that explains this. I have attached a dynosheet from the SHO Shop stock engine before and after for long tube headers and no cats

Sho stock headers
