I think the difference is the permanent code can never be ERASED BUT the check engine can be turned off using any normal code reader. So you can still see the code in history but since it's not current you won't have the check engine light coming back on.
Good point about the driving monitors and the only thing to remember about them is you want them all set if possible before getting a smog check. They complete at different times depending on how the car is being driven and sometimes they can be a bitch to get completed in a short time.
