You need to pull the Transmission out and check the throw out fork. There is a bolt that hold the fork to the clutch fork shaft. That bolt breaks causing shifting problems with the engine running but shifts fine with the engine off. If it is not broke, remove the bolt and drill out the hole witht a 7/16'" drill bit and tap it for a 3/8" bolt. Be careful not to drill into the case. Fid the the right length bolt with a lock washer and a little red locktite and you will be good to go!

OH, just remembered! in my car plastic cover of that rod shifter joing broke and in winter snow got in there few times and it was also popping out of gears until snow melted or something else. So check there.
