My nightmare with sct

Okay i really need help here guys, I ordered the sct 4 tuner from a registered dealer who actually owns an Sho gen 3 himself and has it tuned I plugged the tuner into the car earlier today and as it was taking the "stock tune" off the car and loading it to the tuner when it was at about 90% all of a sudden the tuner said " can not install tune car battery too low" so I panicked ran out replaced the battery.... Set the tuner up again to put the "stock tune" back on the car at first the car was running horrible....I would come to a stop and it would shut off....I drove it around 40 miles and it has stopped doing that but I noticed that after the car sits for a bit then I start it it starts and shuts off right away then I start it a second time and it idles rough for a sec then levels out then is fine.....what should I do?/ should I try loading a performance tune back on the car? Or is the car slowly re learning itself? Please help!

Yea 1997 I started it this morning it fired up and idled okay....I'm going to try when I get home again ....I don't know whether to try and load the tune on it again or if the car is re learning itself just let it be.....when I connected an obd reader to check for codes it said no connection to ECU.....but it was right after I loaded the stock tune back into it after I swapped out the battery with a new one
