MAF or Intake problems/Should there be holes in my intake?

I had my MAF unhooked the other day to clean my airfilter, well i neglected to hook it up right away and drove around like a fool with the check engine light on wondering what I had done. On the good side I noticed that my car had a good deal more power with the sensor disconnected. Yes I do have a K&N filter but i'm pretty sure it has never been over oiled. I am planning to take it apart this weekend and give it a good cleaning just in case. However in my opinion the 95 mtx I have now has never driven like my 93 atx used to, even fresh off the 60k with new sensors and everything up to spec. So I am curious as to if the previous owner may have modified the intake in some way? I know the MAF is the stock size, but maybe something has been done to the box. Are there any common mods that would diminish my cars performance while the MAF is hooked up? If anyone could post a few pics of their stock air box it would be a great help.

Should there be holes in the bottom front of my air box?

You may have a 73mm that would fit in the stock airbox with no modifications, if you look in the MAF tube and see a screenlike filter you have the stock MAF and if not you may very well have the 73mm and if that is the case get the stock one back as it performes way better than the 73mm Vortec.

Also you may want to do a computer reset procedure.

I'm not sure if the box itself is stock, the front of the bottom has 2 holes in it that do not appear to be stock because of the abrasions around them. The holes are between 1 and 2 inches in diameter. Why would someone do this, or am I just plain dumb and they are supposed to be there? If not, could this be causing my power loss?

The K&N is a great performance reducer because right out of the box they are over-oiled, and coat the MAF filaments in oil, causing the car to run very lean and lose a great deal of power. Try cleaning them with some Electrical contact cleaner.
