something really weird just started, i have had my pioneer system with 2 rockford fosgate subs and amp in for about 3 months now with not problems at all. now if the music is down to like 1 or 2 i can hear the speakers whine with the engine..is it alternator interference? i have the premium(not jbl) audio setup. every once in a while i get relly fuzzy back speakers and if i turn my cd player off and back on it is gone. should i move my RCAs to the opposite side of the car as the power wire to get rid of the whine?

Yes,do move your RCAs away from the power wire.Check your grounds,I'd say though if the RCAs are next to the power thats the problem.
