I have my new passenger axle in but I'm not sure if it's all the way onto the intermediate shaft. I can pull the side of the joint closest to the intermediate joint(the tri lobed part about an eighth of an inch so I'm not sure if it has seated all the way. any recommendations or reassurance would be great.

When I reinstalled mine after my swap I found the same hesitance your experiencing. I got the axle all the way into the knuckle and reattached everything else to the knuckle, then I wiggle the axle as a slowly tightened up the axle nut, at one point (once the nut is tight enough ) it just clicked for me. You'll know hen it does, if need be, wiggle the axle against the shaft until there' very little play and give the end of the axle a few light taps with a sledge ( use a piece of wood as a buffer).

Then tighten the nut down as best you can. Lower the cars until the tires of touching the ground with a considerable amount of weight loaded into the suspension and torque the nut down to factory spec. This worked for me, but I'm no expert, just my $ .02

It's not to hard to do, the worst part is you have to remove the ball joint.
1.With car on the ground remove center cap and loosen axle nut (30mm).
2.Jack car up and support with jack stands.
3.Remove tie rod end (going to need a pickle fork), stabilizer bar, and ball joint pinch bolt.
4.Remove ball joint from knuckle (use pickle fork again) once free use a long bar to push down on the lower control arm.
You should now be able to pull the whole knuckle away from the car and remove the axle (Just pulls out from transmission.
