Does the car run correctly with the MAF sensor disconnected? Have you pulled codes from the ECM, to see if that can help (DIY or go to a major auto parts store)?

There is a TSB that says you have to reroute the MAF sensor wiring to fix the problem, may work in your case as well:

Agree with above. If the error is consistent with the plug and the sensors are known to be good then the wiring and plug is the first place I would look. Second place would be a Hyundai forum. Every make of car has common failure areas and a large group of similar owners can be a great resource. However You're always welcome here and we will try our best

I'm betting on a loose connection either on a ground of the DIS or the DIS to Coil pack wiring.

HELP!!! I have a 1999 Hyundai Sonata, V6 2.5L. Here is my problem. Why does the car run when I disconnect the Mass Airflow sensor? I replace the sensor twice thinking maybe I received a bad part and nope. It was still doing the same thing. When I plug the sensor in the car is not drivable. The first 24 hours it drove fine but after that, it would stall, die out and then finally nothing. It drives me crazy. But as soon as I disconnect the sensor the car go's but now the check engine light is on. Did a reading, and replaced the problems but still same problem. Can someone please help me??? Thank you! I would check the plug and wiring to the MA sensor. Do you happen to have a K&N air filter?

The TSB posted above is in a class where Hyundai will pay for the repair if it is still in the warranty time frame. I assume that has passed but it might be worth talking to the dealer service department just to see if it can still be covered. Doubtful at the cars age but all they can do is say no
