You didn't exactly give us a whole lot of information to go on. Where is the noise coming from? What times do you hear it?

The noise could be coming from the motor mounts as suggested, the subframe bushings or the suspension components (sway bar links, sway bar bushings, strut mount, struts, etc.).

when my car shifts into second by itself it clunks from the front like from the sub frame. It feels like its in the floor cause when it does it my foot kind of jumps

My Front mount has been replaced by me a little while ago (5000 miles and i did that test and the right front does dip a little more than the left front, also it does this while braking hard and just to let you know i have access to a shop and i lifted my car up one day and noticed that my sub frame mounts are not touching the subframe all the way around can that also be the problem?

Yes, definately.

ANY play in the SFBs is bad. If they are that loose, they, along with other items, might be the source of the problem. The subframe should not move in any direction (verically or horzontally). Also, if you are in the Rust belt, check to verify that you have had the subframe bolt/nut recall performed. A failure of one of the subframe mounts will cause difficulty in moving the ATX shifter and can cause difficulty and noise when turning. A failure of both sides would like be catrastrophic as you would loose most steering control of the car.

Focus also on the sway bar bushings and end links and the rest of the front suspension including the ball joints, the tie rod ends, and all the bushings associated with them.
