As a temporary solution which I think may be the wiring from the alternator to the rest of the system, could I run battery cable straight from the charging post of the alternator (the metal stud) straight to the battery? I would crawl under the car and check the starter connections, but it is freezing cold out this week, and I don't have access to a garage? Everything appears normal except the alternator isn't putting any charge into the system. I know it's not the alternator, as I have had both of mine tested (yes, I have a spare alternator).

You can do this, but as you mentioned only as a temp fix. I would get a multimeter and check the voltage coming off of the main stud on the alt to be sure you aren't doing this for nothing.
