The timing marks on the belt and sprockets only line up every once in a while after the engine starts. The timing marks on the two upper sprockets and the lower sprocket line up with their respective marks on the engine every other revolution of the bottom crank sprocket. Don't go by the marks on the belt, it's too confusing.

When the crank sprocket is pointing at its "bump" on the oil pump housing (at about the 5 o'clock position), and the two sprockets on the cams have their dimples lined up with the bumps at 12 o'clock on the timing cover backing plate, and there is no slack on the tight side of the timing belt, your engine is in time.

The timing marks on the belt are only there for noobies.

Did you use a feeler gauge when you installed the crank sensor? Just a thought, I have no clue what would happen if it wasn't properly gauged.

Did you reconnect all your grounds?

Did you reconnect all your vacuum lines?

Three grounds: At negative terminal, at rear passenger intake bracket, and at the two bottom bolts of the DIS (make sure the two bolts that secure the crossover tube to the intake are tight as well).

Vacuums: Big one at the rear of the intake, PCV from TB to VC (won't cause the car to die, but check anyway), from TB to Canister purge solenoid (goes down by the coil pack towards the ground), and of course, every single intake bolt... are they tight? Are all the rubber hose clamps tight? Did any of the rubber hoses crack? Check the bottoms; they can crack in non-obvious places. Also, check the IMRC (butteflies) - is the vacuum canister hooked up on both ends? Is the EGR/DPFE/Solenoid hooked up? Are any of those vacuum lines cracked?
