It took me a long time in the cold to finally get a stock jbl stereo hooked up in my 90. It worked for a day (and it didn't sound nearly as good as my old setup) and then the cd player quit working. When you turn the power on it will briefly flash cd then switch to radio. It also won't eject my cd. I can hear something click once (like a relay) when you turn the power on but thats it. On another note, with the stock unit I had way to much mid and next to no low bass. Even with an aftermarket amp and 10" sub. The only thing I changed today (when the stock unit quit) is the head unit to my much preffered pioneer DH-P3100 head unit and installed the amp bypass wiring. It sounds so much better. Even better than in my other car. The question is, what can you do with the stock head unit to get the sound you want. An equalizer? And where is the best place to install it, before or after the stock amps?

There is a factory EQ from the Probe that is plug and play, you hook the amp connections from the head unit to it and it hooks to the amp. You could also hook up an after market amp the same way (between the head unit and amp). Another thing, when I switched from a first gen JBL head unit to a second Gen head unit in my '90 the sound quality got much better. You might want to check and se if the bass control **** is messed up. As fot the CD player, if its a first gen I dont think they have the micro switches like the second gen ( at least the one I have does not) but you might want to open it up and see. If it does, most likely it got the "clicking death" problem that plagued the older Ford CD players. Its an easy fix look here: CD player fix.
