So the 97 has a small to do list...
first up is brakes on the front, she squells like school girl at a hanna montana concert. im going ceramics this time so good by brake dust. next is a custom intake ive been thinking bout using some pvc piping a cutting tool of some kinda and a cone filter in the fender. also on the plate is a computer swap. the 97 is a bit sluggish at times along with a few other odd quirks ive had with both motors. so im gonna try the other computer to see if theres a difference. on the long term to do list is shift kit in the tranny and a programmer as well. also considering replacing the resonator with a strait pipe and possibly the 3rd cat as well, but the exhaust note is very nice right now with the ractive tips and flowmasters.

I would leave your resonator and ditch the 3rd Cat. It's on my things to do as well. As well as a Remote-Turbo (Long term we're talking here)

Brake squeal can be a normal thing depending on your pad choice. I've heard good thing about the Hawk pads, and Sho source sells those.

I can't really think why the computers would be making one engine seem sluggish, unless there is something internal that is causing ping, etc. to pull timing.

it keeps pulling up a egr code i find it hard to believe both motors suffering the same problem. any tips on the intake set up im considering? im thinking 3-4 inch piping...right thru the fire wall.

another to do thing, the sai pump was removed during the engine swap but the piping is still open im thinking of putting a cap on it. any thoughts on that?

for the filter, start with the filter, see what size you can find, and go from there.

Really the only good intake is the Porter intake for these cars. I would not run PVC in the engine compartment as I do not know what would happen to it with all that heat. If you could make it all out of silicone tubing, then that would be ok. Search under SHOZ123 for pictures of his intake.

Just run a 3" elbow into the air box with a 3" - 3" rubber PVC pipe connector.

Search the V8SHO website for pics.

Well if you have an EGR code have you checked the passageway on the intake? It loves to get plugged with gunk.

its clean. it was clean on the last motor as well. me thinks the computer just has its issues but the point of trying the other computer is to find that out.

pull vac hose to intake, let 1/3 can flow in, let sit for 10 minutes, the beat the **** out of it. 1/3 can in gas, 1/3 can in oil before a change.(simple version)
