My clutch pedal is very stiff when pushed while the engine is off. It seems to get better once the engine is running but also noticed that it makes a click at the end of the push once in a while.

I'd say try adjusting it. Pull up on the pedal. If it clicks it was adjusted, if not you might need a new clutch :( .

I'm sorry to inform you that your pressure plate fingers and throwout bearing have gotten into a difficult mating ritual and will need a service to correct their unruly habits. If you feel a "pop" while pushing the clutch pedal, you will most likely have broken off one of the pressure plate finger "tips." If you care to, you can read about and see the images from my recent clutch experience in this topic.

It will be looking much like this inside your clutch bell housing.

That's exactly what it feels like.
My clutch only has about 38k on it but my daily drive to work is a constant stop and go.
Do I need to replace the clutch or just the pressure plate fingers and throwout bearing?
Would SHONUT improved setup makes a difference?

The pressure plate is part of the clutch and the throwout bearing is only an additional $31. I recommend the SHO NUT clutch kit with wear parts. The flywheel should also be resurfaced with the proper lathe. I have found that NAPA has been equipping their stores with a dedicated $10,000 flywheel lathe and will cut a beautiful surface on the flywheel for $25.

I'm looking at getting everything I need from SHONUT.
My flywheel has been machined once. Can it be machined one more time?
 SHOs clutches... headbang

Yes, but there is a minimum thickness just like wiht brake rotors. My car still has the original 9.75" flywheel (after it was replaced by Ford under warranty at the first clutch change at about 20,000 miles (wow, that was a long time ago).

i just got my transmission out today, due to a seized throwout bearing, im awaiting a new clutch. my pressure plate looks exactly like sdpatt posted, 2 fingers broken/fingers extremely worn, engine side of TOB seal gone, and to my super duper amazement, the clutch disc is less than 1/16" thick on each side. looks like i caught it in time. 125K on the original clutch isnt too bad is it ?
