Try unpluging the acuator for the secondaries. It is on the back of the intake. If the sound goes away than that's it. The secondaries ticking is kinda normal.

I get this same noise from my engine. It's coming from the top under the valve covers. I just re-installed the engine after replacing gaskets, seals, bearings, and swapping in 3.0 cams with a valve adjustment. When I adjusted the valves, all were within spec but a few valves were on the sloppy end of the spec range giving me a slight tic noise. How long has it been since you adjusted your valve lash?

SORRY THIS IS GONNA BE LONG......
I just put the motor in so its never been done to my knowledge. I bought the car for the trans and installed the motor and trans in mine cause i needed the valves done to my other motor. this motor didnt tick or anything now that i installed go figure it does lol... but could it be from sitting? i was thinking bout using the seafoam stuff to see if it would clean out the motor and what not... also first gear grinds but only when i first put it in just feels like the motor is spinning and i interupted it do you know what i mean.... could it be from low atf level? i have to replace the seal on the pass. side it leaks.... and i also have poor power steering like it doesnt bother me but its just like WTF you know lol

I'm not sure about the 1st gear grinding, could be low. I have no experience with the 5 speeds.... yet. The tic could be coming from something else. I'm by no means an expert when it comes to thes engines... still learning. I'm sure theres alot of people here with other ideas for you to check out. Good luck with it
