Here's a good one; I can feel a rotational clunk in the driveline somewhere that seems to go away when I rev the engine. At idle it goes thump thump thump like it's only doing it at a certain intervals in the rotation. I also have problems with clutch/bearing squeal and engaging gears when I first start the car in the morning. Adjusting the clutch gets rid of the squeal but not the hard shifting. Bad flywheel or what?

Not likely it's the flywheel. Could be a clutch strap that's broken. If the car is in gear and the clutch is in, does the vibration go away? Also, a misfire on one cylinder at idle will give the symptoms you described.

Clutch time!!!

Your TOB is probably seized or trying to. When they make a bunch of noise it's dead or dying. I've actually seen the outer race fall off, and spill the ball bearings all inside the clutch housing. Balls flying all over the place. Then the inner race is what was pressing on the PP fingers (that makes for a nice cut).

Regardless, time to drop the tranny and do the clutch. TOB noise and hard shifting point to a worn PP and a used up bearing.

Actually when I push the clutch in the symtoms diminish but are still present which leads me to believe that it's clutch/flywheel related and not engine related. Also it diminishes a little after the car has been ran for a while. I have no misfire problem that I can hear and I pulled out the plugs and they seem fine. What I am trying to figure out is if the mechanic who put my engine in correctly installed the clutch when he did it or lined up the transaxle to the block. He left the tranny in the car and installed the engine to it? I also replaced both motor mounts but not the tranny mount so I wonder if that has anything to do with it? Also this motor had been sitting for a while and I don't know if the flywheel had been machined correctly or if it could have warped somehow, I just don't know.

I have that issue but it only does it at idle in neutral with the clutch let out. I recently replaced my clutch,PP,TOB and tranny. It still does it! As soon as I barely push the pedal in the noise goes away, so my only gues now is the fork but that will have to wait til next time.
