No shift after cradle swap

I swapped the cradle with suspension, engine and transaxle from a '94 SHO ATX to a '94 wagon. The car runs great, and drives well if you manually shift it. Leaving it in "O" it will not shift at all, if you shift to "D", it will shift into second only. The tranny was known to shift well before the swap (the donar car was bent from being jumped into a drainage ditch). I know its something electrical, but what should I look for. Oh, no codes are being set other than a TPS code (known sensor out of spec) and a random lean mixture code...and the airbag light (which should be unrelated...) TIA.

Yep...

The computer is from a different '94 ATX SHO (an e-bay buy...), as the original computer had been removed by someone else from the donar car (along with the entire interior, dash and all...). I also swapped the engine compartment harness from the big plug on the drivers wheel well out. No ABS (those plugs are currently wrapped in plastic) The neutral safety switch is from the wagon (still column shift...). Speedometer is not yet hooked up (cable was just run into the engine compartment, but I can't find the little metal clip to hold it in...will have to get a new one). Other than that, there are several plugs on the driver's side of the engine that were not identified (a grey female 20 pin, and, what I believe to be the cruise control harnes (different from the 3.0's cruise). Other than that, all sensors are still on the SHO assembly that were on it in the donar car...nothing was touched.

Alright, this has me baffled. I now have the speedo working, the MLP is connected (and was) but I don't know how to check adjustment other than it starts in D and N, and I can't even find a plug for the speed sensor. I also have a 20 pin female conector that I can't find a mate for (like the C-101 plug). The EVTM has the crappiest of crappy drawings to show wiring placement, and I'm working in what was a 3.0 wagon. She runs great and pulls hard, but will not shift in O, and will only shift to 2nd in D. I drove the donar car before pulling the cradle, and it drove fine (for a car bent in the middle...).

If you still have a TPS code, you need to resolve that. And if the VSS signal isn't getting to the PCM you need to resolve that two. Both are key components on how the PCM determines when to shift.
