I am not saying that either Ford nor your father are incorrect in your concern/caution, I am just saying that my 69MM with the ported/polished surfaces in all likelihood will make up for the teflon coating that the stock TB has on it...

There is a coating on the inside of the throttle body that is supposed to prevent gunk buildup. I cleaned my TB and lots of other people have too. There's nothing wrong with doing it. On a bored TB, that coating won't be there.
