Head Gaskets

Ok... been awhile since my last post but.... I finaly got my heads off. First thing i noticed was that the gaskets looked backwards (water holes didnt line up fully on either side((Looked restricted and there was buildup of crud around the holes)) Second I noticed that between 2 of the cylinders on both gaskets there looks like pin holes. Now after that being all said and done. Could bad head gaskets cause knocks? or The head gaskets being on backwards cause a knock? I turn the crank and I dont hear any kind of noises except the pistons going up and down (was looking for rod knock and didnt feel or hear anything) However I guaged my valve clearances and found Cylinder #5 Intake was .279 (.07) out of spec could that be the knock? (From what I've seen people with valve knocks usual have an out of spec of around or over .1

Anyways just trying to learn more about my sho, especialy since i've dived right into it.
