I have a 89 engine and transmission that I am putting into my 95 atx. I bought a beck/arnley clutch from rockauto. I bought this without knowing about the differet flywheel sizes the clutch kit I bought the pressure plate wont line up with any of the bolt holes on the flywheel. My old pressure plate looks different its like its cast iron, the new one looks like steel. If there is a difference in the flywheels what years should I be looking for?

There was recall done on the sho's. They replaces the original clutch that had a stamped steel PP and was smaller with a larger one that had a cast iron PP. Maybe you got the smaller one somehow. I didnt even think they were avialable anymore. You said yours was an atx...are you doing an atx to mtx swap?
yes I am doing a atx to mtx conversion. what I am talking about is the new pressure plate I ordered with my clutch kit from rockauto. no matter where I put the pressure plate on the flywheel the bolts will not line up some do but others do not engine and tranny are from a 1989 SHO. Should I just re-use the pressure plate and put the new clutch in or do I need to take the pins out of the flywheel.

The flywheels for the 9 1/4" and 9 3/4" clutches are both cast and bear the same part number cast into the metal. I have one of each at home.
The 9 3/4" has the dowels and bolt holes located slightly more outboard. It is still very possible to find a car that is using the original flywheel and a 9 1/4" clutch, most often sourced from old Taurus stock or from a Tempo/Topaz.
At least when I was looking, Ford didn't consider this a "recall", but more of an "optional (customer-paid) upgrade".
You definitely want a flywheel drilled for the 9 3/4 clutch. Either find a used/reground one or look into what shosource has available:http://shosource.com/catalog/index.php?cPath=61_5_25
Edit: My black '89 still had a 9 1/4" setup when the clutch went out on my wedding day in 2002. The previous owner bought the car new in January of '89 and replaced his clutch several times over the intervening 10+ years of ownership before I acquired the car. Needless to say, I was amazed when I tried to put my new clutch and PP on and nothing lined up.

I would not reuse the old stuff. The reason they switched clutches was because the original was too small and would not last. If I'm understanding correctly you have a flywheel for the 9 3/4 and the new clutch you got was for the 9 1/4. I would see if you could return the clutch you have and get the correct one. No matter what route you pick its gonna slow down your progress, so get the clutch that will last.

If you haven't figured it out, get the 9 3/4" pressure plate and disk. Also, make sure you get at least a Revision B throw-out bearing, if not a ceramic one from SHONut.
Ill have to see if rockauto will let me return the clutch set I have. What is this revision B throwout bearing?? I was looking at the ceramic throwout bearing but I cant afford one right now. Also I noticed that 89-91 SHOs only had the 9 1/4 so should I order a clutch for the 92-95 bodies

Yes, get the clutch for the 92 to 95. They should match up to your flywheel. Of course you should hve the flywheel resurfaced. Not sure on the revision b thing. I have always used the ceramic one. I know you said its a money thing, but you may want to make it one of the priorities. Pulling the trans for a clutch job isnt the most fun thing to do on these cars.

I think that the clutch kits with the shaft repair sleeve are the Rev B TOBs, but I'm not sure.
Only early 89's had the 9.25. Make sure that the clutch is 9.75.
