Every time I started the car, I kept hearing clack, clack, clack coming from under the passenger side dash, I also notice when I would come to a stop or leave the car in park with the heat on it would just blow cold.
Well I took the glove box off and turned the car on and seen the problem part jumping around when it was making the clacking sound, it was the blend door actuator on the blower housing.
I called up the Ford dealer and apparently this is a common part that fails on mustangs, flexes, 500's, and several other vehicles causing heating and cooling issues. The part is AA5Z-19E616-C it costs all of 8-9$ from a dealer and held on by 2 8mm screws. I took the old one apart and its the plastic gears inside that fail, the teeth eventually just come off, and when it goes it may or may not make noise according to the dealer, but you'll have heat or cooling issues.
