If you are drawing a large amount of amps you need to increase the primary wire size from the alternator the starter to the battery to the amp. Use at least #4, preferably #2.

And just how much power is this "aftermarket sound system" pulling? Is it one that has large power surges for strong bass?

If it is excessive, you are burning up the internal electronics in the alternator by pulling too much power from it.

If you get a capacitor that is hooked into your power wire that will save a lot of stress. The capacitors store excess power going through the power wire and on a hard hitting note it draws power from the capacitor instead of your battery/altenator. This also keeps your lights from flickering on huge bass notes. You can get a capacitor at most fancy audio stores. They run from 80$ to 150$ depending on all the special features you want.

More than likely your wire is undersized for your load. How many amps is the amplipher rated at? You will probably need to go to at least #4 wire throughout the charging system and to the amp.
