I've been doing some searches and I've had a couple questions pop up that I can't find the answers...
1) is there a write up of how to remove the LIM butterfly shafts?

2) is there a CEL that will pop up because of their and/or motors removal, and if there is, can the xcal3 take care of that code?

3) what kinda epoxy should be used, or should the holes be simply welded up?

4) is there any porting or additional intake manifold tweaks that will help at all?

appriciate all the input as I've got time and tools while I'm saving up the funds to get the necessary parts to fix my cam failure.

1. No

2. There is a code for the secondaries, but it goes away on its own if you disconnect the IMRC box.

3. I used JB Weld

4. Not unless you port the heads and somehow increase the diameter of the horns in the surge tank.

why take the butterflies out?

if your going to get a tuner for it, just set them to open sooner?

that lower intake butterfly actuator motor sounds like a common failure point and simply overcomplicated with minimal payoff. As I live in the southern states, our winters aren't nearly as severe as even Illinois, so really I don't see a need for them...

I live in Canada and have no need for them here either. Though I am in one of the warmer spots of the Great White North. :)

Generally, they do not provide much of use except in very cold weather while the engine is getting warm, and you should not be pushing it then anyway. Wiring them open is the simple solution, though if you want to minimize air flow turbulence, getting rid of them completely might have some value.
