Per the factory service manual for the 2013 with Intelligent Access (IA):

Key Programming Using Two Programmed Keys
NOTE: This procedure works only if 2 programmed keys are available. If 2 programmed keys are not available, refer to Key Programming Using Diagnostic Equipment .

NOTE: This procedure works only if the customer spare key programming is enabled. If the customer spare key programming is disabled, REFER to Key Programming — Enable/Disable Spare Key Programming or Key Programming Using Diagnostic Equipment .

NOTE: Steps 1-7 must be carried out within 30 seconds to successfully enter programming mode.

  1. Begin with the ignition OFF.
  1. Place 2 programmed IA keys inside the passenger compartment.
  1. Insert an unprogrammed IA key in the backup transceiver slot.
  1. Press unlock on the door lock control switch 3 times.
  1. Press and release the brake pedal once.
  1. Press lock on the door lock control switch 3 times.
  1. NOTE: After this step, the indicator on the start/stop switch begins to flash rapidly, indicating that programming mode has been entered.

Press and release the brake pedal once.
  1. Press the start/stop switch to program the new IA key. A message displays on the message center indicating the new IA key has been programmed.
  1. Exiting the programming mode is accomplished when any of the following occur:
    • The lock or unlock on the door lock control switch is pressed
    • One minute has passed since entering programming mode or since an IA key was programmed.
    • The brake pedal is applied.
    • The ignition transitions out of OFF.
    • The maximum number of keys are programmed.
  1. Verify the operation of the new IA key by pressing the lock and unlock buttons on the IA key, then place the new key inside the passenger compartment and start the engine with the new IA key. Make sure the original keys are outside of the vehicle when verifying the new IA key operation.
  1. If it is desired to program an additional IA key, repeat Steps 1-8.
    • A total of 4 IA keys can be programmed

That's a bummer. I checked the service manual to see if it's possible to enable the spare key programming and the manual states, "If spare key programming is disabled, spare keys can only be programmed by using the scan tool." :(

Be careful with that procedure. It is enabled on my car. I assumed it just had the car learn the new key like programming the older Ford keys, but nope. It actually changes something inside the key.

I used the exact procedure above with the key for my wife's 11 Explorer Limited thinking I could carry 1 key for both cars...now I have 3 working SHO keys, and only one working Explorer key. The Explorer key no longer works in the Explorer. Only the SHO.
