I don't know how to fix the scratch. I'm also looking for a solution to exact same problem. I found on mine small rubber bump stops to prevent door from opening too much. Mine just weren't at the right thickness. I suspect from being left open all the time with the spring load compressing the rubber it began to take on a memory of that position. Could just be worn out missing material I'm not sure. Ford doesn't have a replacment part. In any event I put some stick on rubber pads in the position where those bump stops come to rest on the door. It built up the bump stops enough to stop this occurring again. I am still left with the initial scratches from the edge of the opening coming in contact with the door. There may be good products out there for buffing out scratches on plastic or Lexan. I have not tried any yet.
