I'm having the same exact problem. I just recently put in a stage 2 clutch and pulled off my intake in order to install some new gaskes and do a lil bit of porting. When everything was installed, the clutch pedal feels light after 800 miles of breaking in and the low end power disappeared...I think I might have a bit of a vacuum leak which is causing the secondaries to remain open if they are. I'm gonna have to check that this weekend. I'll try to let you know if I figure out anything.

Alot of people (newbs  ) when they re-install the intake forget to plug the secondary controller back in. It's a small two wire connecter on the back side of the motor, so it's easy to miss it...
