I put together my intake after completly dissassemling it for cleaning, the problem is when I put it back together, the ends where the crossover tube attaches are slightly off and dont match up when I align it to the surge tanks before attaching the two rubber boots by a few millimeters. Is there a way to make surer everything is fitted right?

Make sure all the rubber couplers are loose, bolt the runners to the heads, put the crossover tube on, and then tighten all the hose clamps.

Hrmm Im little burnt, where do I connect the vacuum hose that is connected to the two vac tanks on the butterflys?

Those are the vacuum hoses for the butterflies themselves, one hose from each butterfly goes to a tee, which then travels aft to the IMRC module, bolted to the rear of the intake. The hose leading to the butterflies goes to the top vacuum port, the hose going to the vacuum canister (looks like, uh, a canister, clipped into a bracket to the passenger's side of the IMRC module) goes on the bottom port.

As far as the canister itself goes... pick one of the ports, and suck on it. Does air come out when you suck on it? That's the side that plugs into the intake. Does nothing come out? That's the side that goes to said bottom port of the IMRC.

Just remember to position that clear extra plastic that wraps around the spark plugs and vaccuum lines properly. Its there to help protect the tubes and wires from the extreme heat.
