hesitation in 2nd and 3rd gears

I have a 96 taurus lx. I figured since the engines and engine control setup are very similar it wouldn't hurt to ask you guys. Here's my post copied from duratecperformance:

Ever since ford put a rebuilt engine (rebuilt long block and swapped over EVERYTHING else from my old engine) in my car, I have felt a hesitation while crossing past the 4000 rpm mark. It feels like the car is going to shift, it doesn't, then accelerates as it should have in the first place, then either:
1) repeats the same hesitation at around 4700 rpm then accelerates like it should, then crisply shifting to 3rd
2) shifts crisply to 3rd.

The same can also happen in third, but it only hesitates once then shifts. I really cannot try to see if it is doing the second hesitation otherwise I am going well above the speed limit. This happens while giving the car approx. 3/4 throttle.

Ford put a rebuilt transmission about 6 months after the engine was replaced and this did not change the hesitation one bit, so I would be very surpised if the trans is bad. This is a 1996 ford taurus 3.0l duratec 24v, engine repalced at 60k, trans at 65k, currently at 69k. Any ideas?

I'm wondering if this isn't a secondaries issue, since it happens at about 4k. The stumbling may be caused by the secondaries not opening properly, making the trans shift strangely.

I really dont know. Since I can pull off a double hesitation, it could be that the secondaries are opening, closing, then opening? If I were to hook up a scanner and drive the car, would it tell me when the secondaries are open and closed? Secondaries are vacuume controlled, right?

According to the writer, the torque converter was replaced. Ford just ships him an entire "sealed" unit and they drop it in the car. I dont know about the soleniod. If its an internal part, I'm sure it was replaced. I guess I should take the part number on my invoice and go to the parts dept to see what it includes. One thing I know is that if I am crusing around 45-55, sometimes I get a forward **** when my car tc (Im pretty sure it's teh culprit) locks up. This started happening after the rebuild. I'm sure this part will probably fail when it feels like it.

Worse comes to worst I'll take it to ford during my winter break. So far they have had a 50% success rate at solving my problems on the first visit rant
